Okay I slept on it because a couple fo the pages sounded familiar and so...

Maybe its me but I've been a computer gamer since 82 when I bought an Apple 2e to play Wizardry 1 but a couple of these sound like games to me and with the mention of xcom kind of got me thinking that way.
"Castles" sounds to me like Rome:Total War. I confirmed with my son who has played the game a little more than me. You conquer Rome and can take on the rest of Europe. You can have peasant revolts and build assassins and spies. There are a few games similar so this may not be the exact title referenced.
"Door Unlock" sounded similar to Assassins Creed. Again verifying with my son, it could be but he doesn't remember that specific part of the campaign. Just one vaguely similar situation. There was also the game Thief that used the same idea but it has been many years since I played it and I don't remember the specifics.
Okay and one other thing, as an afterthought while typing this up I went to an anagram solver and hatshoe.org is an anagram of Sheogorath who just happens to be a character in the game the Elder Scrolls IV: Shivering Islands. Here is the wiki

I was looking through the pages on the site, and it looks like there's two other pages that have alt text aside from Bald.
On Hoof, the alt text is "blank" as opposed to missing.
On Tan, it's "tanning is the lead cause of"
One last thing I've noticed to so far is that the headers match the name that links to them for everything except Hoof, which is headed womanfeet. I don't know if that has any significance, but at least now it's out there.

Doesn't sound like assasin's creed whitecross, simply because he discusses bringing in someone alive and not being able to kill them. In Assassins Creed, all targets have to be killed to progress. Also, I recall in Thief that no prisoners or hostages were taken either, the point was stealth and to kill or KO if discovered. But it does sound like some video game references, I was thinking that but couldn't link the 'Door Unlock' entry to anything specific, could be a movie too.
Also, good call on Sheogorath, could explain why it's a dot org rather than dot com, although it may be a stretch too far, but we'll have to wait and see.
Would you run through the names on the 'Castles' entry with your son and see if he remembers them being in that game? They are all in some way related to Christianty, as either popes, monks, saints or the big JC himself. It does sound like a strategy type game that's being referred to but Can't think of any myself that might somehow involve all these references to holy men, the Templars (I assume that's what he means by 'poor knights') and Italy.
FreeAgent, good find, didn't think to look there. But once again I'm left asking, 'What does it all mean?' lol.
heybeesly, if you haven't replied already ask him more about his collection, what kind of collection, what it relates to. We need to find out more about this character or about the journals.

Alright in Rome:TW there is not the excommunicated factor however in Medievel Total War you CAN be excommunicated by the Pope and you are sent on Crusades. The names "could" be in it but you do not play those characters. He doesn't rememebr them specifically however. I tried perusing the Civ titles and didn't find any references.
I will do a little more work on the door unlock. It may be some RPG title.

I asked him about his collection and what more we need to know. I also asked if he was a video gaer and fan of the Elder Scrolls series and to this he said:

So well done whitecross! In light of the new info, I'm thinking that there may be some more references to the Elder Scrolls, Sheogorath and Oblivion etc. But can't find any at first glance. I'm wondering what this has to do with anything though. A viral for Elder Scrolls 5? It's said to be planned for next year, so it's a possibility. But then again, he also talks about Batman.

It's not been mentioned yet but I should point out that hatshoe may be indicative of 4chan where keyboard on head, show on head are often asked of during raids on webcams (or so I've read).
All fun though and I'm in for doing it!

Update on the site. We now have a new heading, 'Outlanders'. Also more references to Elder Scrolls, Morrowind and Daggerfall.
What we know so far:
-This guy is hairy
-He likes the Elder Scrolls
-He's into his games
-He's into his movies
Hoping for more clues soon.

So we're helping him escape? I guess he means we need to find the source of the journal entries. A beacon is a guide, something that lights the way, so I think he's telling us the site is a collection if clues or guides and we need to find the answer, maybe something that links them all or some way of extrapolating something out of them that will help him to find the way.
