It was just text added to the bottom. The flyer was a one-time thing, just a trailhead. The other flyers will not be vandalized.
What I'm most conceded about, however, is not the flyers, but the clues. This ARG is more of a trans-media scavenger hunt then an actual ARG. The clues are all "files" stolen from a Psych ward, in an attempt to build a case against it. The files are placed in legal envoloupes and hidden around campus. I'm now worried that if an NP decides to pick one of them up, the players will be left hanging.

without knowing the specifics, I wonder whether the *kind* of vandalization makes a difference. Simply trashing them will lead someone to assume they are ruined (and an eyesore) and should be removed. If, however, the vandal adds text at the bottom, such as writing a rebuttal with additional information, perhaps it will look more like "free speech" that should be left alone. If, perhaps, the vandal does not destroy the original but instead pastes their own flyer over yours (or next to it with an arrow?), they will be left alone. It really does depend on whether the result looks like it belongs there.

Stopping the Good Samatan Effect
Keeping non-players from messing with clues?
I had flyers posted on the bulletin boards as trailheads, and got responses to the trailhead as expected. No one messed with the flyers.
A few days later I came along and, when no one was around, vandalized the flyers as part of the game. Not an hour later, they were taken down and when I asked the person taking them down why, they said it was because someone had ruined my hard work and I should print out more to replace them. I had to explain it was for a game and that I had 'ruined' them myself, but the damage was done and I had to re-print and vandalize them.
Now, I'm worried that this will happen when I start clue planting: people taking things down or picking them up without knowing what they're there for. I feel like I should almost just put notes on the clues, like "leave this here, it's just for a game" to stop this, but that would really mess up immersion, esp with every clue having to have it. I have permission from the teachers and they will not take the clues or flyers down, what I'm worried about is the students.
How do other PMs stop this? Should I just hide them really really well? I don't what to make the searching too challenging...
