Approximately 36 small pentagons make up the large pentagon image.
Someone in an other thread said he tried every permutation of the initial quiz and got 30 some different combinations of pentagon shapes that can appear on our profile/ID. Seems to be a map of all the different combinations of individual sensory profiles or something.
The small pentagons with notes in them could represent students in that classroom? Or the main characters from the videos we have seen so far?

Notes from reviewing "intro.flv":
00:00:08 - 00:00:12 : When backing away from the Earth quickly, the video begins in a CGI design of a city from a bird's-eye view, jumping to an aerial exit of Midtown Manhattan, specifically centering on (approximately) 40th-42nd Street and Broadway-Fashion Ave, a block from Bryant Park, and the southern-most portion of Times Square. This may be a coincidence, due to its commonplace nature and easy recognition.
00:00:44 : It's obvious that the two girls sitting together in the car are the two women that appear throughout the video. The redheaded girl draws constantly and the brunette girl holds her suitcase, corresponding later to the red-haired woman seen drawing in her studio later and the brunette woman holding the silver briefcase. Why does the brunette girl exit the car and is left behind as the redhead girl is driven away? Who is the driver? What in the license plate number or what state/country is it issued to?
00:01:11 : What is the significance of the drawings on the chalkboard within the classroom scene? Pentagons=five sides. If the images of the three boards were superimposed on each other, the larger lines would connect to form a larger pentagon as well.
00:02:29 : License plate number: MH 674T. The origin of the plate is obscured either on accident or on purpose.
I actually went through and did all 32 (normal) combinations back when we were trying to figure out if one combo was special (back before fellhawke left). The numbers match up perfectly. I didn't edit edit the file names at all.
I say normal because you could let the eval error out and get, I'm guessing here, zeros for some questions. I forget who discovered this, but it is interesting...
The only reason I was able to get zeros was because I had a spotty wifi signal, so it kept freezing up on me. All I had to do was click the link and wait for the lag. Haha.
I don't think you can intentionally avoid the questions, though.

Hah, I posted a list of cities on FB.
I had Tampa, Omaha, San Diego, Minneapolis, Philidelphia, Des Moines (or Dubuque, for me XD), Houston, Albany, Buffalo, Cinncinati, Cleaveland, New Orleans... any other suggestions?
Edited to update.
New Orleans would be a pleasant surprise.
Also, the Logfiles look to be a descent down through the facility to me.
Oooh, you're right, they do! And I can't believe I forgot the Big Easy, wow.

I opted to leave my preservation code out of it though. Just sayin'.

If there's a "sound" related drop, it should be in Cleveland. Just sayin', 42E. Putting it out there.

Anyone make any sense of the numbers and letters in the hexagons on the chalkboard?
Here's what StaticJolt and I can make out:
Could their order be significant? Does Traelek hold the key? They do have some interesting letter and number clues on their site and in their voicemail message.
Just throwing it out there.
Wonder when we'll have the missing piece of this pentagon...
[EDIT] Sorry, Relativiox, didn't realize you'd posted an edited version of this, too! Great minds think alike!

I finally got around to making a longer video of the morse code. http://www.youtube.com/watch?v=TRSOfTUxRoo Everyone seems to think it's just says survivalcode.com But just incase here's a 5 minute clip of the sucker blinking up a storm. Please excuse the terrible shaky cam and my rambling about cereal at the end.
I stopped writing it down after I caught it looping:
Has anyone brought up the #'s of the ice bays on the 4th card? Wondering if it spells something as the bays have irregular # pattern and some have 3 while others have 2..
6 bays: 147, 356, 12, 12, empty
and now im also wondering if the dark icecells are random or not as well; maybe bianary?
