A few homages I noticed...
One obvious one, loved it when Kevin showed little Sam the Tron figure and he did the "Bom Bom Bom, Bom... Boooooom" Wendy Carlos cue.
Also, there were two sound design nods I noticed in the light cycle scene. One, before the cycles got started, there was the countdown sound from the original (as well as the game). And when the cycles went over the arrow patterns, there was an original arcade sound present.

Oh another thing I noticed for which I let out a spontaneous squee - Watch for the End Of Line Club coaster  awesome. That just added a little value to the coasters handed out this year at sdcc, I think

Seeing/hearing two of my favourite films in a mash-up homage-y way was epically cool

I mentioned in another post... but I saw at least 4 or 5 things that I felt were TOTALLY homages to Blade runner, including a particular riff in Daft Punk's score... perhaps I'm reading into things, but they seemed blatant tributes to me...

Not a huge thing, but watch for Steven Lisberger (writer/director of the original Tron) as the bartender at the End Of The Line Club. Nice little cameo, just wanted to mention it in case no one else did.

Also, expect things to be made out of glass. Lots of things. Including the people. Because even this wannabe writer here knows that Glass is the go-to material for instantly making a building's design look cool.  |
Are you referring to Flynn's hideout looking like the room from 2001 or something else?

I'm 90 it was there, but it's pretty obscured. I'll give you a small hint. It's post Solar Sailer in the film. |
I heard the scream as well but didn't think it was a Wilhelm scream, though the sound mixing was done at Skywalker Sound, so who knows  |
It's hard to catch, so I'll be eager to listen for it on my further viewings. But I could be wrong, I realize. I'm definitely not 100% on it.
