This one has me stumped as well, so I'm just throwing out ideas.
If this is modeled after ancient Etruscan, then it could be a phonetic message. Etruscan writing also had words separated by dots, like in the picture. Only weird thing about Etruscan is that it is sometimes read from right to left, rather than left to right.
ANOTHER THING : Since there are two lines, it could be written "Boustrophedon", which is lines that are read alternating, like left to right, then right to left. But, if it's the same as some ancient Boustrophedon inscriptions, it'll go from the bottom to the top, right to left. I could be wrong though, since none of the letters are backwards, but it's still an idea.
So, you may want to try working from the bottom right up, or the bottom left up, and seeing what you can find.

had to discard all my other theories to figure this out, but was wonding if anybody tried a phonic test of the letters highlighted.. came to mind when I was hoping this wasn't a lulz speak.. so far I've came up with the possible..
BEMQKZ UF RGREXB (prior to the new highlighted letters)
because of regrets
The only catch is I'm unsure how the M or the last B would be used.. nor if the new highlighted letters may add or derail this idea.
Edit: I have tried the phrase "Because of Regrets" as the answer and was incorrect.. maybe incompleate or maybe wrong direction

Saw this mentioned at the EA UK site - the genealogy video has been changed to update the code at the end slightly. They've highlighted two more letters than before (EQ at the end). Not exactly sure when this changed and haven't had a chance to think about what it means yet. Any ideas? Any other changes we haven't noticed?

By far we agree the I's are most populous. But the double I's could be any letter. They aren't necessarily "a"s because "a" doesn't appear in the enciphered message--that's the point of it being encoded so that we can't just say that that's "a".
However, I'm going to replace the double I's with "a"s (but coded ones!) for the sake of putting it through a cipher.  Go figure.
Anyway, if the remaining I's (which there are still ten of) are E's, then our message has a one-letter word of "E". Is there any chance that the message will be in Latin, and that we'll have to translate the message? Or is a substitution cipher out of the question?

I'm thinking the dots represent spaces and the double || is not "I" but "A."
Notice there are no "A" found anywhere in the code.

WTF?! I put my answers in, all but the last known correct, at least an hour before 12am EDT and I only received 8 points per answer!!! Screwed out of points! Damn they need to get these glitches worked out. Anybody know where to email to get this corrected?

Whole lotta I's - 16 out of 47 characters, over a third. All of the dots come before I's as well except for the last one (but may be simply a result of the sheer number of them).

I'm no good with cryptograms.
I thought that the pairs of off-colored letters might be a hint that the code was actually an XY type cipher where two letters are decoded into 1, but not every part of the code is in pairs. ;/
It might be a multiple-stage type deal where we have to solve a cipher first and then decode it a second time as a word jumble or something of the like.
Here's the usage breakdown if it helps anyone. This is the number of times each letter appears in the code:

It would appear that I in the code could be E if this were a typical alphanumeric. But with only 47 characters having 1/3 of the code being E doesn't make much sense to me.

A new body part is active, but doesn't get you to chapter 1.3 yet, so I'd guess it will be similar to last week and will hopefully go live later today.

Over at the EA forum I'd seen it as Mathius, Matthias, and Mathias at least, all saying confirmed. I've also seen the restaurant confirmed as Slice.
I will confirm that all of your answers above are correct. Guess we need to get our hands on the physical comics to ensure spelling for things.
